The Pizza Shop on 14th Street and 1st is a great place in the East Village. Very popular place among the late crowd looking for a bite after the bars but the place is clean and nice inside.

Downtown Manhattan...Adriennes on Stone Street. A little more pricey but if you are in the area, a solid place to go.

Otherwise I would say Grimaldis is probably the best. Right under the Brooklyn Bridge, dress warm and you can walk back on the Bridge which is pretty cool.

the pizza place is right on the other side of the bridge in Brooklyn...can't miss it...just ask once you get over there and they will point you in the right direction.
as far as walking across the bridge, i would say probably 30 minutes. could be little less or more but cool experience and its perfect if you go to grimaldis and on your way back to manhattan.
just a thought.
have fun

To echo lay the wood2, this is what a professor of mine who went to Columbia told me when I visited NYC in April.

If you have time, I would recommend that you either ride the Staten Island ferry (and sit at the back of the boat outside when you leave Manhattan) or walk across the Brookly Bridge. Both give you fatastic views of the NY skyline. If you decide to walk the bridge (which is almost a mile each way), make sure you stop for pizza on the Brooklyn side at Grimaldis, which is under the Brooklyn Bridge. They don't sell slices, but the pizza is so good, that I could almost eat a whole pie myself.
